When a user changes the criteria of a selection, will DESelect modify the underlying Data Extension or will it create a new Data Extension?

both are possible if the user edits the original selection and continues to use the same “target data extension” (the data extension which will be populated with the results), the same data extension will be populated with the newly generated results alternatively, the user can choose to create a new data extension while defining the target definition
